Adapting Algorithms from Bioinformatics to Chem(o)informatics

Description: Using statistically derived information from a large number of DNA or protein sequences to make predictions about new or unknown sequences is a common concept in Bioinformatics. The underlying method that leads to the log odds scores present in BLOSUM and PAM matrices is the evaluation of the frequency of pair-wise exchanges. Using the corresponding matrix entries it is possible to predict the most likely exchange. This "likeliness" concept has been transferred to other prediction problems in the field of Chem(o)informatics. Using only atom type combinations in chemical compounds it was possible to predict their suitability as pharmaceutical drugs. Together with other molecular descriptors this allows a fast classification of compounds into drugs and nondrugs. Evaluation of reoccurring chemical modifications in marketed drugs led to a so-called bioisosteric exchange matrix. It turned out that hydrogen-bonding properties are less conserved than usually assumed. Using the SMILES notation, this method furthermore allows the alignment and the computation of the "homology" between molecules. In virtual screening, this produces somewhat different hits than conventional similiarity searches.
